I have over 500 of diamonds, rubies, a few hundred of the nuggets and so on, and besides making jewelry and selling them, is there any other use for these gems?

You should buy a Gem Pouch at Trinsic Vendor Stone.
Makes Life easier....
Sell them to a Jeweler, there is no other purpose for the smaller Gems.
